Any new solution to problem of biological data integration in proteomics should address the key issues of heterogeneity of protein data inconsistencies in protein data sources, problems with information access, and limitations existing of protein data analysis tools 10 solve problems associated with data representation, integration and sharing of protein data. In this paper we will discuss these key issues of the problem of biological data integration, especially in context of proteomics and discuss the fundamental requirements for any proposed solution. We then discuss how our protein ontology helps in achieving these solution requirements and how it benefits the community. These solution requirements can be generalized to cover any distributed system development solving the underlying issues of data integration problem.
